Those joints are sealed with mortar and lead, and both wear out long before a well-laid roof covering does.

What Goes Wrong
Failed flaunching
Flaunching is the mortar bed around the pots at the top of the stack. Frost and age crack it, water gets into the stack, and the pots can work loose.
Perished pointing
Wind-driven rain and frost wash the mortar out of the joints, especially on exposed stone and brick stacks. Once the joints open up, water soaks into the brickwork and often shows as damp on the chimney breast inside.
Slipped or split lead flashings
The lead that seals the stack to the roof can lift in high winds, split with age or pull out of the mortar joints it's tucked into. It's one of the most common causes of leaks around a chimney.
Leaking valleys
Where two roof slopes meet, rainwater is channelled down a valley — lead-lined on many older homes. Splits, a build-up of debris or slipped tiles along the edges send water straight into the roof space.
Redundant stacks
A chimney that no longer serves a fire still has to be kept watertight. Left alone, an unused stack in poor condition becomes a leak waiting to happen.
Signs to Look Out For
Repair, Rebuild or Remove?
Repair is the answer for most stacks. If the brickwork is sound, repointing, new flaunching or new flashings will make it watertight again without touching the rest of the chimney.
Rebuild when the stack is leaning, badly cracked or the brickwork itself is breaking up. Repointing won't hold on a stack like that. The top section is taken down and rebuilt, reusing sound bricks or stone where possible so it matches the rest of the house.
Remove when a chimney is no longer used and needs major work. Taking it down below the roofline and roofing over the gap can get rid of a maintenance problem for good.
